I believe what the main point would be for her tears is because of her pride as a Gerudo and failing to get the silver gaunlets and relying on child link to get them and in the end not being able to obtain them. And then being used as the twinrova's puppet.
but i'm just going by the OoT

I like it!
Um well I was thinking of a story for her earlier for my own fan fictions.( sorry if it's long but it's worth while promise!!!) She is young here, yes? Perhaps: It was about a day after she found out she was to bare the title of leader and also that she would become the new Spirit Sage. Refusing to believe that she had been ordained with such a heavy burden riding upon her shoulders, she ran to the temple of her ancestors. It was there that her long time friend and secret love interest Gannondorf approached from the shade of the temples ruined alter. She turned away from him and tried to wipe away the tears; not wanting to let him see her weakness after all the years of trying to mask her vulnerability with heightened battle skill and brutality. He stood there, mere steps away, silent as he was patient. Several minutes passed and finally he spoke, " Nabooru, your life has been spent in training grounds, battle arenas and medical facilities. Not once have you let down your guard to even the most excruciating of pain. But now, even with all the training you have received, and despite all the pain you have endured, you cry out in desperation against the destiny you were adorned with by birth right? Dearest Nabooru, it is a blessing from the goddesses, not a curse." Nabooru wiped her tears and answered him in a broken tone. " N-no, I weep not for I have been chosen as the next Sage. But because I love my people to no end, because I would rather die to save an innocent child in our homeland than to watch idly by and do nothing. To even mutter the idea that I would be taken from them and be worshiped as an idol by those who have nothing, is more heart-breaking than any sorrow I have withstood. And to be torn from the only person I have grown to love, will shatter my compassion for any living creature." Gannondorf stood amazed at her integrity. " Then if you wish for nothing more, I promise you..." He took a step forward, gently cupped her cheek with his hand and turned her to face him. She looked at the man she had admired for so long, and silenced her lingering thoughts when his lips touched hers. Gannondorf pulled away, " I promise you, I will find a way to change your fate... even if it is against the will of the Gods. " She embraced him, knowing she had nothing more to fear. The tears returned; but this time, the tears cascading down her bronzed cheeks, were tears of content.

Hmm...well in the story I'm working on she and Ganondorf rule the Gerudo as High Priestess and Mage King respectively. I altered the Gerudo lore a bit so that it's 1 out of every 100 children is a boy instead of one boy every hundred years. When they (Nabooru and Ganondorf) married she bore him three sons all of whom he slaughtered when they were of age and used their bodies to create mindless servants.

Could that be a good reason?

I developed a crazy theory as I was playing about Nabooru being Ganondorf's "wife" or mother to his heir. Seeing as how there's only 1 male born into there people every 100 years [in this case Ganondorf] that 1 guy has to father every single person of the next generation with Nabooru being the women to birth the next boy. Now she knows what he's planning on doing and how it'll bring doom to everyone so she tries to undermine him so she can raise the next king right but ganondorf finds out but because she's gonna have the next male he just can't kill her so he inprisons her in the armor guy.

shes crying because Link took back his promise and kept the Gauntlets when he grew up XD!
